Here's a strange one (in Windows 10). Sometimes my input from the lower pane in command mode doesn't appear above the result in the upper pane. However, when I save the upper pane as html, it does then appear in the html file!

Try checking "Preferences | Command line | Use an alternative output display to try to fix output problems."
The standard output is actually hooking into the default Web browser. Depending on the version and type of default Web browser, it sometimes breaks, and the alternative output display will get around it (at the expense of perhaps slightly reduced performance.)
